saying “done by today” implies that it has been ongoing and will be finally complete today.
saying “done today” implies it is going to be started and completed today.

Either of these is correct. Usually, however, using “by ______” indicates that the task is in the future.
“It will be do by this afternoon” or “It will be done by tomorrow” sounds a bit more natural.
